Here's something I haven't played around with much, but I'm going to get into it shortly. I swapped an L28ET into my 76' 280Z. I took the harness from my 280ZXT. Which had been converted to run the Z31 ECCS. I was running NIStune on the 280ZXT with no real issues before I did the swap. I have the motor to the point where it runs, but it seems to have a fuel issue I'm working on. I can get it to run and it will idle fine.
Anyway if I connect to consult via my laptop on the NIStune ECU I have no problem. It'll connect no problem when the car is running, but if I connect when the car is ON, then try to start it it will lose connection. I thought maybe I had an ECU issue. So I popped the same ECU into my Z31 and had no problem staying connected when starting. I'm kind of at a loss considering the car will start, idle, and seems to run fine.

During starting there is a lot of electrical noise emitted by the starter, ignition system etc. It can be to the point that it affects the USB connection and drops consult
Since it happened after the engine swap, check your electrics. Grounding from battery to chasis and engine is important. We have a list of things to check in the diganostics and installation doc on the website
